San Francisco in September?

We're thinking of the following pseudo-itinerary:

Friday night - fly into Sacramento
Saturday to Saturday, try to fit in all the following activities:

* Day in Muir Woods
* Evening tour of Alcatraz http://www.alcatrazcruises.com/
* Bike tour of wine country (Sonoma, Napa)
* Fisherman's Wharf
Cable Car Museum
* Golden Gate Bridge and Park
* Ghirardelli Square
Coit Tower
* Cable car ride
* Trolley ride
Aquarium of the Bay


Suggestions:
"Close to you, the MoMA on Third St is very cool, and a good place to go if it's foggy out, which it could be.  If it's sunny, you might want to go out to the Cliff House or the Beach Chalet.  They both have great views, and if you're up for it, the 38-Geary bus will take you there from the corner that your hotel's on.
Bear in mind, summer in northern California is not the same as summer elsewhere in the country.  The temperature can change by as much as 35 degrees in a matter of hours so bring layers.  The typical summer day in SF is foggy in the morning, clear in the afternoon, and foggy again at night.  Alcatraz at night will more than likely be COLD, not just cool, so bring a jacket.
There are lots of good restaurants in and around Union Square.  Best place to look for recs is yelp.com. "
